Enhance current temporary email website system

Hello,
I have a temporary email website that is growing now and the current system as I see cannot handle anymore.
The current structure is currently as follow:
- All emails gets into one inbox ..
- a php script logs in to that inbox and downloads all email then sorts them out according to two things ..
- If the email address the message is sent to currently in use it saves the email in the database
- If the email address the message is sent to not in use currently, it deletes the email.
and the php script is executed through CRON job.
The main issue now is that I'm getting more and more messages.. which means the php script ha to go through a lot bigger list of messages to sort out.. and some times it fails to do so and the inbox gets filled. That causes the emails to stop receiving messages.
now I would like to have a permanent solution for this problem. A solution in which I may be able to distribute the load .. and have no problems in future ...
IMPORTANT: In your proposal, explain you plan to fix this .. I do not want promises of being the best .. I would like to have an idea about the approach you may take to fix the problem.
